As with any scene with Terry O'Quinn and Michael Emerson, this one was a real treat. Anyway, Ben seemed very shocked and ... should I say ... upset when he realized he had been manipulated all along. He probably understood by now that "Alex" in "Dead is dead" was just an elaborate trap, and what pisses more the man "with a plan" than to be conned himself ? So, to my theory : I think that, now that the "follow John Locke" deal is somehow null and void, because he thought he made it with his dead daughter, he'll try to have revenge on Smoky. Come on, if someone can find a way to destroy a bulletproof, immortal black smoke, Ben's the guy, don't you think ? I'm sure he already noticed Smoky's vulnerability to ash !
