Theories

The sub captain was a member of Widmore's team. When the the submarine was taken over by the Survivors, he was held at gunpoint by Lapidus. He piloted the sub until it was destroyed by the bomb constructed by the Man in Black. ("The Candidate") He drowned and his body floated to the surface, where it was found by Richard and Miles nearby the still living Frank. ("The End")
